Properties of a new fluorescent cytosine analogue, pyrrolocytosine
Article Abstract:
The effects of both the stacking and hydrogen bonding on the fluorescence of pyrrolocytosine are reported. The results of the study suggest that the reduced fluorescence of pyrrolocytosine observed when the molecule is incorporated into a helical portion of nucleic acid results from an interaction with the bases stacked above pyrrolocytosine that reduces the oscillator strength for the transition from the (pi)(pi)* excited state back to the ground state.

Hydrogen-bonding interactions in peptide nucleic acid and deoxyribonucleic acid: A comparative study
Article Abstract:
Hydrogen-bond (H-bond) strengths were evaluated for isolated Watson-Crick base pairs, peptide nucleic acid (PNA) base pairs and charged as well as neutral DNA base pairs. It was observed that the addition of PNA backbone maintains the strength of H-bond of the isolated Watson-Crick base pairs while the addition of anionic DNA backbone to the same base pairs causes lowering of H-bond strength.

Parametrization of an empirical correction term to density functional theory for an accurate description of pie-stacking interactions in nucleic acids
Article Abstract:
An accurate parametrization of density functional theory augmented with an empirical correction term is presented to describe properly pi-stacking interactions in nucleic acids. The developed approach is validated by comparison with the JSCH-2005 benchmark.
