RNA recognition by an isolated alpha helix
Article Abstract:
The Rev response element or the RRE RNA is bound to a 17 amino acid peptide with a arginine-rich HIV Rev protein, but despite being heavily changed, the peptide forms alpha helix in solution only when its N and C-termini are corrected to interact electrostatically with the helix macrodipole. An increase in the alpha helix content augments the binding affinity for II B RNA while the nonspecific binding affinity is independent of the helix content. A synthesis with the RNA back bone is required to place the helix into the groove of the RNA.

Metals, motifs, and recognition in the crystal structure of a 5S rRNA domain
Article Abstract:
New RNA structures illustrate how non-Watson-Crick base pairs and metal ions can produce the novel RNA shape needed for recognition by proteins. Crystal structures of a 62 nt domain of E. coli 5S ribosomal RNA and the duplex dodecamer incorporating an internal loop E were determined at 3.0 and 1.5 A. The distorted loop E region is stabilized by a four metal ion zipper, giving its minor groove a unique hydrogen-bonding surface.

Induced folding in RNA-protein recognition: more than a simple molecular handshake
Article Abstract:
Some of the views of N. Zheng and their associates on how the RNA can promote structure in disordered or partially disordered proteins invite comment. The RNA structure is characterized by diversified RNA arrangements and conformations. The use of unfolded or partially folded proteins to recognize RNA presents several advantages, including the ability to examine protein status and identify disordered proteins.
