Protein classification & functional assignment
Article Abstract:
Novel amino acid sequence from yet unknown proteins can be used to predict the function of the protein by comparing the sequence with known sequences in a database. However, the results are often partial matches to assorted proteins. Other tools that can be used in protein sequence searches are those that assign various proteins to families or superfamilies of proteins. An evaluation of some of these tools which are available to most researchers is presented.

Practical database searching
Article Abstract:
Comparing sequences of amino acids or nucleotides with those already in a database should be performed with meticulous attention to details as one would undertake when performing a standard laboratory procedure. Several factors can affect the outcome of the search. These are the design of the search experiment, the database and the program to be used, filtering devices, alignment, algorithm, output parameters and the interpretation of results.

Fundamentals of database searching
Article Abstract:
Common characteristics and evolutionary data can be gleaned from the alignment of novel sequences of DNA or proteins with previously characterized genes and gene products. Related sequences are compared and scored via local or global sequence alignment. Alignment algorithms can be employed in conjunction with database searches to come up with a better fit. Statistical methods are also applied to determine alignment scores.
